If it only makes noise when you're on the clutch pedal seems it gotsta be the throwout or the pilot bearing in the crank end.

Unless maybe the disc is coming apart and pieces are sometimes rolling...

The shackle angle does affect spring rate. Having the shackle above the spring and pointing back (on the rears) gives a somewhat softer...

Don't forget a drip loop.

Make sure the cable goes down past the hole then loops back up and through. That way water falls off and doesn't run down the cable and through the grommet.

Body could be crooked on the frame but when you consider that it's maybe twice as long as it is wide to get half an inch front/back at the front wheel you'd have to move the back an inch to the side....
